The defeat left many shocked but the worst moment came when attackers Sadio Mane and Leroy Sane were both involved in a fistcuff.
Sane and Mane were seen confronting each other as they trudged off the pitch at the Etihad Stadium and the row boiled over when they went down the tunnel.
Mane was left disgruntled by the way in which Sane had addressed him during the argument and is believed to have punched the former City player in the face.
Daily Mail reports that Sane - who had been Bayern’s biggest threat on the night - was left with a bloodied lip before they were dragged away from each other.
Mane is said to have been picked up at Munich Airport in a private vehicle when the team arrived back on Wednesday, while Sane boarded the team coach.
The incident indicates the sizeable task on Thomas Tuchel’s hands if Bayern are to launch an improbable comeback in next week’s second leg at the Allianz Arena.
The reigning German champions were brutally punished by Manchester City in the first leg of the Champions League quarterfinal.
Bayern fell behind to Rodri’s stunning first-half opener, before a mistake from Dayot Upamecano allowed Bernardo Silva to double City’s lead.
Haaland added a third for the hosts to give Bayern a mountain to climb in the second leg at the Allianz Arena on April 19.
Mane had been brought on in the 69th minute of the defeat, with the forward having had a mixed first season since joining from Liverpool for £35million last summer.
The 31-year-old has scored 11 goals in his 32 appearances for the German giants. Reports emerged last month that former Man City star Sane is unhappy at Bayern, with the winger commuting between Munich, London and Manchester because his wife ‘no longer wanted to live in Germany’.
The alleged altercation adds to problems faced by new Bayern boss Thomas Tuchel, with the German attempting to fix a fractured camp. Tuchel was appointed last month as the successor to the sacked Julian Nagelsmann.
The former Chelsea boss has won both his league matches to take Bayern back to the top of the Bundesliga, but suffered defeat to Freiburg in the German Cup and is now faced with the prospect of elimination from the Champions League.
